I was just watching a video from a couple of days ago and they showed the castle, with no crane, but I noticed that Tinker Bell's help wire is gone. Does she no longer fly at night?

The cable is still there. It's a cable TV line to the Castle so Prince Charming can watch ESPN and Dancing With The Stars.

Yes, she definitely still flies...we saw her in January when we were at the Tomorrowland Terrace Dessert Party (great spot to see her fly directly overhead)
