Does Disney allow a late checkout?

Yes, subject to availability. You have to call housekeeping the day before you check out and ask if it is available. If so, you can usually push it until 1pm at the latest.

If you are unable to secure a late check-out, Bell Services will store your luggage until it's time for you to depart.

We have left later in the day a couple of times and they stored our luggage for us. In fact all we had to leave with them was our carry on bags. We picked them up shortly before Magical Express picked us up to take us to the airport. The rest of our luggage was already checked in at the Airline Checkin booth at our resort and we never saw it again until we landed in Kansas City.
