I am thinking about spending a couple of days at Universal before we switch to Wilderness Lodge. On our last day, will they hold our luggage while we hit the parks until we are ready to leave or do I need to worry about transferring the luggage to Wilderness Lodge and then getting back to Universal?

The hotels have bell services that will hold your bags until you claim them. Alternately, if you will have a car, load your bags into the trunk when you head out in the morning. That is what we did.

We always have them hold the luggage for us. We drop it off on our way to the parks and usually pick it up at closing.
